You may have gone over flash's 16000 frame limit... I've done the same thing. Try putting your scenes into movie clips and using stop() and gotoAndPlay() actions in the main timeline. If that makes sense...
hehe nah I haven't, I've been aware of that limit since late 08 and since then have prepared the entire flash to fit right under if too close
